How to Prevent Water From Pooling Inside a Sit-On-Top Kayak

When water collects around your seat after a short paddle, I’ll help you trace the source, improve drainage, and avoid spending money on fixes that block your kayak’s intended self-bailing design.

Water around the seat of a sit-on-top kayak is common, but a large or persistent pool usually points to a drainage, setup, or hull problem. Before buying accessories, identify where the water is coming from and whether it has a clear path out.

Most sit-on-top kayaks are designed to let water drain through scupper holes. The goal isn’t to keep every drop out; it’s to prevent water from remaining in the seating area long enough to make the kayak uncomfortable, heavier, or harder to manage.

Start by finding the source

A few wet spots can come from normal paddling. Water runs down the shaft after each stroke, drips from your hands, and splashes over the sides in wind or chop. Waves can also wash across the deck, especially when you’re carrying gear or sitting low in the water.

If the water is appearing faster than you can explain with paddle drips and splash, check these areas:

  • Scupper holes: Water should be able to pass through the openings below the cockpit.
  • Scupper plugs: Plugs may be installed, stuck, or fitted when they aren’t appropriate for the conditions.
  • Seat and cushion: A foam seat can hold water and release it slowly around your legs.
  • Hatches and storage wells: Leaking hatch covers can allow water into the hull or onto the deck.
  • Drain plug: A loose or damaged drain plug can let water into the kayak’s interior.
  • Hull and fittings: Cracks, loose hardware, or damaged seams can admit water below the deck.

Dry the kayak, then place it on level ground. Add water to one area at a time with a cup or hose, avoiding high-pressure spray. Watch where it exits. This simple test costs nothing and is less likely to hide the actual problem than immediately replacing several parts.

Keep the scupper holes open when drainage matters

Scupper holes are the main drainage points on many sit-on-top kayaks. They connect the cockpit area to the water below, allowing water that lands on the deck to flow away.

If a scupper hole is blocked by sand, leaves, mud, or a lost object, water can remain around the seat. Rinse the opening with clean water and inspect it from both sides if you can. Don’t force a sharp tool through the hole; you could damage the plastic or a scupper tube.

Some kayaks have scupper tubes or molded channels that can crack or separate. A hole that looks clear from above may still drain poorly if the passage below the deck is damaged. If water drains slowly even after cleaning, compare the affected hole with the others and inspect the underside of the hull.

A small amount of water around a scupper may be normal. The kayak sits in water, so the openings aren’t operating like a household drain above ground. What matters is whether water leaves the seating area at a reasonable rate for the conditions.

Use scupper plugs only for a specific reason

Scupper plugs can reduce water coming up through the holes when you’re paddling in relatively calm water and want a drier ride. They can also be useful in certain kayak designs, for particular seating arrangements, or when the manufacturer specifically recommends them.

The trade-off is straightforward: a plug can keep water from coming up, but it can also stop water from going out. If waves, rain, or paddle drips put water on the deck, plugged scuppers may leave that water around your seat.

Avoid treating scupper plugs as a permanent upgrade. Test them close to shore in calm conditions, and remove them if water begins collecting. Don’t use a homemade stopper that could be difficult to pull out or that seals the hole more tightly than intended.

Check your drainage setup: Before your next launch, confirm the kayak manufacturer’s guidance for scupper plugs, inspect each opening, and test whether water can drain with the plugs installed and removed. Conditions, kayak design, and loaded weight can change what works safely.

Never assume that a drier seat is automatically a safer setup. A self-bailing kayak needs a way to shed water, particularly when conditions become wetter than expected.

Check whether the kayak is sitting too low

A heavily loaded kayak sits lower in the water. That can make the scupper holes drain less effectively and may allow more water to rise through them. Extra weight also reduces space between the deck and the waterline, so ordinary splashes can reach the cockpit more easily.

Look at how the kayak sits when it’s loaded for a normal outing. Keep heavier items low and close to the center, but stay within the manufacturer’s stated capacity. Distribute gear rather than piling it behind the seat or in one storage well.

A dry bag full of water, a cooler, fishing equipment, or several wet items can add more weight than expected. If the kayak drains well when empty but pools water when loaded, reduce unnecessary gear and reposition what you need before buying a drainage accessory.

Improve the seat without blocking drainage

The seat is often the least expensive place to improve comfort. A thick cushion can lift you slightly and reduce contact with water, but it may also compress, absorb water, or cover drainage channels.

Choose a seat or cushion that fits the kayak’s molded seating area and leaves the scupper openings unobstructed. Avoid stuffing towels, foam scraps, or loose padding under the seat where they can retain water or shift during paddling.

After a trip, remove the cushion and stand it on edge so it can drain and dry. Rinse salt and sand from the fabric and foam, especially in coastal areas. Salt crystals and grit can make zippers, fasteners, and adjustment straps work poorly over time.

If the seat itself stays wet, inspect its lower fabric and foam. A cushion that has become waterlogged may need replacement, but replacing it won’t solve a blocked scupper or overloaded kayak.

Inspect hatches, drain plugs, and the hull

Water on the deck and water inside the hull are different problems. Open the hatches and check whether stored items or the inside of the hull are wet. A leaking hatch can allow water below deck, where it adds weight even though you may not see a pool around the seat.

Check hatch covers for sand around the seal, cuts, warping, or a latch that no longer pulls the cover evenly into place. Clean the mating surfaces with fresh water and close the cover according to the kayak’s design. Don’t coat every seal with an arbitrary household product; some materials can swell, soften, or collect grit.

Inspect the drain plug before launching. It should be present, clean, and seated correctly. A drain plug is intended to help empty the kayak when it’s out of the water; it isn’t a substitute for open cockpit drainage.

For a basic leak test, dry the hull and place a small amount of water inside while the kayak is supported securely. Look underneath for drips. Don’t pressurize the hull with an air compressor or use high water pressure, since that can turn a minor fitting issue into a larger leak.

Know when pooling signals a bigger problem

Stop and investigate if you notice any of these changes:

  • Water continues entering the hull while the kayak is stationary.
  • One scupper drains much more slowly than the others.
  • A crack, soft spot, or separated fitting is visible.
  • The kayak sits noticeably lower on one side.
  • Water remains trapped after the kayak is unloaded and tilted gently.
  • The drain plug, hatch, or scupper fitting no longer stays secure.

Don’t drill additional holes or enlarge existing scuppers to make the kayak drain faster. The hull’s openings affect its structure and behavior, and an improvised modification can create new leaks or weaken the seating area. Contact the manufacturer or a qualified repair shop when a structural part is damaged.

A low-cost routine that prevents most problems

Before each outing, clear debris from the scupper holes, check the drain plug, and make sure the seat doesn't cover the drainage paths. Pack only the gear you need and keep wet items in bags that won’t hold loose water against the deck.

After paddling, empty the kayak, remove the seat and plugs, and rinse away sand and salt. Let the hull and cushion dry before storing them. Store the kayak so water can’t collect in the cockpit or inside a closed hatch.

If water pools again, change one thing at a time: remove the plugs, reduce the load, reposition the seat, or test the hatch. That approach helps you find the actual cause while avoiding a pile of unnecessary replacement parts.

The practical order is simple: clear and test the scuppers, confirm the load and seat setup, inspect the hatches and drain plug, then look for hull damage. A sit-on-top kayak can get wet and still be functioning normally; the problem is water that has no clear way to leave.
